- Sep 199:30 AMDoctoral Dissertation Oral Proposal, Haotian ZhangAbstract:The rapid advancement of single-cell sequencing technologies, such as single-cell RNA sequencing (scRNA-seq) and single-cell DNA sequencing (scDNA-seq), has revolutionized biological research by enabling the profiling of individual cells. These technologies provide an unprecedented level of resolution for understanding cellular heterogeneity and evolution. However, as the throughput of sequencing platforms continues to increase, generating datasets of unprecedented scale, the computational demands for data analysis have become a major bottleneck. Traditional bioinformatics tools, often designed for smaller datasets, struggle to handle this scale and typically require access to expensive computing resources that are not accessible for many researchers. In this proposal, we address this critical challenge by developing two distinct, high-performance methods that enable large-scale single-cell data analysis.We first introduce ScaleSC, a high-throughput, GPU-accelerated single-cell RNA-seq pipeline designed to analyze massive datasets efficiently. By leveraging the parallel computing capabilities of GPUs with CUDA and the RAPIDS ecosystem, ScaleSC can accelerate classical scRNA-seq analysis steps, reduce the memory footprint, enabling the processing of up to 20 million cells on a single GPU in approximately one hour. We also introduce a novel marker identification algorithm and a cluster merging algorithm based on a GPU-accelerated NSForest, which further enhances the accuracy and efficiency of the analysis. This work provides a scalable and accessible solution for large-scale scRNA-seq data processing.Next, we proposed ScisTree2, which focuses on inference of large-scale cell lineage trees from single-cell DNA sequencing data. Reconstructing accurate phylogenetic relationships among cells is crucial for understanding clonal evolution in various contexts, such as cancer progression and developmental biology. ScisTree2 is a super-fast maximum likelihood algorithm that employs sophisticated dynamic programming and branch-and-bound techniques to reduce the computational complexity. This approach not only provides exceptional speed but also allows us to explore a much larger tree space using subtree pruning and regrafting (SPR) search. This approach allows us to reconstruct cell lineage trees for large datasets, says 10,000 cells, a scale that is computationally prohibitive for most existing methods. Furthermore, we are currently working on an improved version of ScisTree2, which will enhance the accuracy and robustness of the lineage reconstruction.
